The victory saw PSG open up a 13-lead at the top of the Ligue 1 table ahead of second-placed Rennes.
Messi curled in a typical left-footed effort from the edge of the box with three minutes left to seal maximum points.
Randal Kolo Muani had cancelled out Kylian Mbappe’s second-minute opener, before Dennis Appiah put the ball into his own net.
PSG played almost half an hour with 10 men after Keylor Navas was shown a red card.
Mauricio Pochettino’s men now have 37 points from 14 fixtures.
They travel to Manchester City next for a Champions League group game on Wednesday.
